I have noticed that some agencies give higher royalties depending on how many downloads you have.
For example, iStock has a canister system that pays higher royalties as you gain more downloads (see http://www.istockphoto.com/exclusivity_intro.php).
Fotolia also has a similar system, but theirs is called a ranking (see http://www.fotolia.com/info/tarif.php).
Do any other sites do this as well?

iStocks one only applies if you go exclusive.
123rf also do it but they are currently giving everyone the top ranking of 50%. Once that expires it goes down to 20% and you will need dl to increase from there.
Most others are giving you 50% or more already so unlikely to increase.

dreamstime has a ranking based on individual files.
If a file is downloaded more than 100 times it costs more for the buyer.. and thus you get paid more.
