Check if the thumbnails that are in the bottom view do not show a number. It can be that Lightroom combines all photos with the same name but different extension in one thumbnail. By clicking the number, you can show the images separately or combine them.

There also is an option in preferences, general tab, to tick a box to show JPG from RAW files as separate files.
